When descending in the squat you should sit back as opposed to sitting straight down. Your hips should move slightly backward as you bend at the waist. This motion will allow your shins to remain closer to a 90 degree angle with the floor therefore keeping the knees from moving out over your toes. This will take much of the pressure away from the knee joint as well as putting the knees into a more desirable leverage position.
